How to Fix index.php Reappearing in Joomla URLs
Determine where index.php is being introduced
Copy an affected URL and identify whether Joomla generated it directly, a redirect added it, an extension built it, or a hard-coded link contains it. Inspect the initial link and the redirect chain separately. Fixing a Joomla router setting will not change a literal URL stored in content or emitted by a third-party service.
Check Joomla SEO settings
Open System → Global Configuration → Site. Search Engine Friendly URLs and Use URL Rewriting should match the server configuration. If URL Rewriting was disabled during troubleshooting or migration, Joomla can generate routes that include index.php. Re-enable it only after confirming the web-server rewrite layer works.
Verify the web-server rewrite configuration
On Apache, confirm the Joomla rewrite rules and mod_rewrite setup are active. On Nginx, verify the front-controller try_files rule is in the correct server block. On IIS, verify URL Rewrite and web.config. A hosting migration can leave Joomla settings enabled while the new server lacks the matching rewrite configuration.
Review the System - SEF plugin
Current Joomla versions provide SEF behavior beyond the basic Global Configuration switches. Review the System - SEF plugin and, where appropriate, its option to forcibly remove index.php with redirects. Do not use a redirect option to conceal a server rewrite failure; clean paths must already resolve correctly.
Clear caches and retest generated links
Clear relevant Joomla, reverse-proxy, CDN, and page caches after changing routing. Cached HTML can continue to contain old links even after Joomla is configured correctly. Open a freshly generated page and inspect the actual href value before assuming the current router is still producing index.php.
Check extensions and hard-coded URLs
Templates, menu overrides, custom modules, content, sitemap tools, SEO extensions, and integrations can construct their own URLs. Joomla’s router should normally be used to build internal links. Locate the source of any remaining literal index.php URL and update that source rather than creating broad redirects for every symptom.
Confirm one canonical result
Request both the index.php and clean forms of important pages and follow the complete redirect chain. The clean route should be the stable public destination, with no loop between forms. Also verify menu context, pagination, multilingual routes, login/logout, and 404 behavior because those paths can reveal routing inconsistencies missed by a home-page test.
